I don't think there's any proof about them being a pedophile and I looked it up it just seems like a bunch of people who didn't like how dark it is.

There have been false rumors that the author is a pedophile for a long time. It started when he went on hiatus for awhile and people made up a story that he got arrested and that's why the manga wasn't getting any new chapters. However, the truth is that the author is directly involved in the art of the anime, so when the movie was being produced, and now that the second season is in production, he's busy with that instead of working on the manga.

If this was real, many of the anime related youtubers that i follow or appear on my recommended, would already covered this, and seeing that nothing appear on youtube as it did with act age, and Made in Abyss is much bigger than act age, im sure someone would already covered this, at least talking about the rumors. And googling this subject it only appears this Rurouni Kenshi creator but nothing about Made in Abyss creator. Can you link where you heard of it?
